Very solid ride yesterday evening, setting a new PR of 19.5 mph on my regular 30 mile ride, and had some moderate cross winds to boot, so I'm feeling good about my biking.
Nice! I've been thinking about your quaky for the last few days, and have had a few thoughts from afar. The first is that I'm not completely sold that, even though they may look like the lower half of a chicken, that you've still got adequate strength. Of course, I'm not there for tests or anything, but I really think that the amount of biking you've done really shows that your quads (at least) are strong enough to handle a lot of pressure. I'm not sure if you've been running immediately after getting off the bike, but due to muscle fatigue and exhaustion, that lead to poor running form, you would compromise your knees. A suggestion I've come up with is that you run separately from running for a while, or if you bike before that you would only go for about half an hour. Just some thoughts; I'm sure you've had plenty of time to think it through yourself.
